MFL is the deciding factor for the draft , but what if they change the players designation during the season? Either you will have too many of one position or be one short. ?

No, that is not true at all. That was one of the rules we re-worked this past off season. I even posted a link here to all the rule changes that were accomplished this year and I'm pretty certain I'd said to you in a PM that the rosters were open after the draft was finalized.
