If it were me, I would inform the commish that I am done with the league as of right now, I'm not even going to set my lineup for the rest of the year. I had a similiar situation last year in a keeper league, the commish wouldn't let me put a player on IR because the injury report was not updated on MFL, but he did put one of his own players on IR. It was the latest in a series of shady moves by him, and I decided I had had enough. I informed the commish I would not be back next year but finished the season because I liked and respected the other owners. When I was commish, I kept very detailed rules in writing, made sure everyone had them and READ them, and took votes for any changes. I also cared more about running a fun and competitive league than using my position as commish to crush the other teams.
